Registered PLY and PTS Files Import Unaligned

Hi,
I have several PTS files along with STL files which have been modelled based on the pointcloud data.
When importing a PTS and STL file which are aligned to each other and also in real world coordinates cloud
compare prompts for a global shift which I accept and both the PTS and STL files import perfectly aligned.
When importing a PTS and STL file which are aligned to each other(which I have confirmed in other software - see image) however
not in real world coordinates and therefore sitting around coordinate 0,0 cloud compare does not prompt for a global shift and
the two files are imported with a shift between them and are not aligned.
I have had this occur with two different sets of pointclouds/meshes now and have not been able to find a workaround or a reason for this occuring.
See attached for Aligned and Misaligned screenshots(note the STL being imported into cloud compare are a subset of the full model).
Has anyone had a similar issue or know of a workaround?
